Which setting for lossless conversion to .mp4?

Just got jaksta 2.0 on my mac I noticed a couple of issues.
When downloading .m2ts files, the converted version is always smaller than the original, more than 10% usually. That probably means it is losing quality, right?
Also, the "default" or "windows" conversion options give me either .mov or .wmv, but not .mp4, which is probably the most versatile format nowadays.
So how do I set it so all the files are converted without loss in quality and directly to .mp4?

Whenever you are converting something there is going to be some loss of information, and the amount will vary from file to file. So if you are losing approx. 10%, then that sounds quite normal for post-conversion.
If you are looking for the best possible conversion settings to minimise loss and get the best output settings, then you will want to set your conversion setting to Apple TV 3. This will also give you an .mp4 file.
The 'default' conversion selects the default setting based on the input file, rather than forcing all downloads to one default setting.

I think I understand. So those conversion settings only deal with the quality and file extension, correct?
I was under the impression those would mess with the aspect ratios and things alike in order to fit the destination device (like ps vita, iphone, ipad which have different screen sizes/formats).
Also, is there any way to get the original downloaded file back for conversion once I've removed its entry from the jaksta media recorder list?
And finally, I feel like there is a hidden cache somewhere because sometimes I download a video, delete it and try to run the video again but to no avail. It won't show up again for download even if I delete file/entry and quit the program. How can I "reset its memory" it in cases like that?

Yes you are correct. The conversion should only affect the resolution and file extension type and the aspect ratios should be preserved.
To get the original downloaded file, all you need to do is go one level up from the Converted folder, and the downloads should be there in their original form. If they are not there in the default location, it must mean that you have set the downloads location to a custom folder, which you can find in your Preferences. Once you delete a file from your Jaksta Media Library, it deletes both the original download and the converted file if you specify it to. If you say 'Delete entry only' then it should keep the files but remove it from your list.
And for your last question, I would suggest clearing your browser cache. Sometimes I have the same problem and that remedies it. I will double check with the dev team and see if Jaksta has its own cache that could have this effect, because I feel as if it has come up before. Also, turning the monitoring from ON to OFF can sometimes kick start it again as well.

All good except the conversion part. Here is what happened:
Downloaded a video. Deleted entry in Jaksta. Have 2 files, the original and a converted file. Would like to convert the original to another file type using Jaksta's usual converter. How do I add that original file back into Jaksta's list so I can right click and convert it again (but to another format)?

I see what you mean now about re-converting a file. So if you delete the entry from Jaksta, then you cannot convert it again. The only way to reintroduce it to the list is to download it again, but obviously it will give you a new downloaded file. Considering how fast the downloads generally are, that's not the worst thing in the world.
If you DON'T remove the file from the Jaksta library, then you can change the conversion setting down the bottom and then right click on the file and select Convert. This will convert it to a new format and you can carry on like this until you are satisfied.

How and where do I go to change the conversion from .mov to .mp4.
I have Jacksta 2.0 only. Cannot see the ability to do this in preferences.

Down the bottom left on the main library screen where the conversion settings are, you will want to set your conversion setting to Apple TV3. This will give you the best possible conversion settings to minimise loss and get the best output settings. This will also give you an .mp4 file.
